Compound detailsDNA POLYMERASE BETA POSSESSES A PROTEOLYTICALLY SENSITIVE REGION IN ITS AMINO ACID SEQUENCE ...DNA POLYMERASE BETA POSSESSES A PROTEOLYTICALLY SENSITIVE REGION IN ITS AMINO ACID SEQUENCE (RESIDUES 80 - 90), AND THE PRECISE CLEAVAGE SITE VARIES DEPENDING ON THE PROTEASE OR THE CHEMICAL REAGENT USED IN THE CLEAVAGE REACTION (SEE A. KUMAR ET AL., J. BIOL. CHEM. 265, 2124 (1990)). THE AUTHORS SUSPECT THAT A BACTERIAL PROTEASE OF UNKNOWN ORIGIN UNEXPECTEDLY CLEAVED THEIR INTACT ENZYME DURING THE CRYSTALLIZATION PROCESS, RESULTING IN CRYSTALS OF THE PROTEIN STRUCTURE REPORTED IN THIS ENTRY - THE 31-KD COOH-TERMINAL DOMAIN (RESIDUES 88 - 335) OF DNA POLYMERASE BETA. BECAUSE THE AUTHORS HAVE NOT DONE AN N-TERMINAL ANALYSIS ON THE PROTEIN IN THEIR CRYSTALS, THEIR CHOICE OF THE CLEAVAGE SITE (BETWEEN RESIDUES 87 AND 88) IS RATHER ARBITRARY, AND IN FACT, THERE MAY EVEN BE VARIABLE N-TERMINAL RESIDUES WITHIN ANY GIVEN CRYSTAL OF THIS CLEAVED PROTEIN. PLEASE NOTE THAT THIS ENTRY IS ONLY THE 31 KD DOMAIN AND THE FIRST 8 KD DOMAIN IS NOT PRESENT IN THIS STRUCTURE. PDB ADVISORY NOTICE: WATER MOLECULES 441, 468, AND 477 ARE VERY CLOSE TO SPECIAL POSITIONS.

Jan 31, 2019. EMDB accession codes are about to change! (news from PDBe EMDB page)

EMDB accession codes are about to change! (news from PDBe EMDB page)

  • The allocation of 4 digits for EMDB accession codes will soon come to an end. Whilst these codes will remain in use, new EMDB accession codes will include an additional digit and will expand incrementally as the available range of codes is exhausted. The current 4-digit format prefixed with “EMD-” (i.e. EMD-XXXX) will advance to a 5-digit format (i.e. EMD-XXXXX), and so on. It is currently estimated that the 4-digit codes will be depleted around Spring 2019, at which point the 5-digit format will come into force.
  • The EM Navigator/Yorodumi systems omit the EMD- prefix.

Jul 12, 2017. Major update of PDB

Major update of PDB

  • wwPDB released updated PDB data conforming to the new PDBx/mmCIF dictionary.
  • This is a major update changing the version number from 4 to 5, and with Remediation, in which all the entries are updated.
  • In this update, many items about electron microscopy experimental information are reorganized (e.g. em_software).
  • Now, EM Navigator and Yorodumi are based on the updated data.

Yorodumi

Thousand views of thousand structures

  • Yorodumi is a browser for structure data from EMDB, PDB, SASBDB, etc.
  • This page is also the successor to EM Navigator detail page, and also detail information page/front-end page for Omokage search.
  • The word "yorodu" (or yorozu) is an old Japanese word meaning "ten thousand". "mi" (miru) is to see.
